Move example notebooks to be example scripts

The example notebooks are clunky and frequently get out of date. From a conversation with @logan-nc, it would be better if we instead had example scripts that run and postprocess the examples. This could also include adding a Plotting module that contains script for plotting relevant data (like in OMFIT), to standardize the process and keep things from getting out of date
