When you remove the module it should restore all the changes it has made, at the moment the packages remain with play store as installation source

The changes are likely to be permanent, otherwise you can try to restore from the first backup (risky, if you installed new apps), else some advanced backup and restore strategy has to be implemented, let me know if you guys can figure a proper implementation on uninstall.

Yea, because now it can be detected (Native Detector).

The detections from third party Native Detector (reveny's) are yet unclear but it seems to be checking itself (own package) or/along with system packages, This is really a false positive as no app should independently check it's installation source (If not from PlayStore).

An attempt to fix this false positive detection will result in a UNKNOWN_INSTALLED verdict so it is pointless to attempt and fix it, Google's verdict is assuming any app that is not installed from PlayStore will likely be UNKNOWN.

There are ways to fix it using HMA-OSS (LSP Injection) but not sure if it is worth the struggle,

Otherwise to write a packages.xml parser and ignoring system packages from being spoofed by BKI.
