Layout is not saved and requires rearrangement every time an OWL file is loaded

The diagram layout is not saved, requiring the user to perform the layout process again after opening a previously saved file.

The layout of classes and data properties is stored using annotations from the opla-sd namespace (see https://github.com/comodide/CoModIDE/blob/master/src/main/java/com/comodide/rendering/PositioningOperations.java). These annotations should be kept across reloads, and the positioning kept also. Could you check to see if any such annotations are in fact added on your classes or data properties?

Note that CoModIDE has two modes for where these annotations are stored: inside the target ontology itself, or in a parent importing ontology that is generated transparently in the background (for those times when you don't want to add annotations in the target model itself). However the code for the latter has some issues -- it is not a really intended/supported use case for how one is supposed to run Protégé -- so to be extra sure positions are properly kept, I'd recommend the use of the former mode. See the CoModIDE Configuration view where that option is labelled Module annotations placement.

Hi, Thank you for trying to help. I switched to internal module annotations, as you recommended. However, the problem persists. I see annotations entityPostionX and entityPositionY for the class elements, and can confirm these in fact work well and kept when I save the session. However, the problem is with the object properties - they have no annotations and their visual representation is reset with every reloading of the ontology. In many cases, the object properties arrows cover one another (if they have the same range and domain). Best regards, Avi

OK, I think I see. That is expected behavior; we haven't quite figured out how best to annotate object properties so at the moment only classes and data properties are annotated in this manner. Object properties are simply drawn between the edges that they connect. It might be possible to add an annotation indicating an additional anchor point on the object property line; but in that case we'd need to restrict how many anchor points the user can actually add to that line in the GUI. We're thinking on it!
