Issue with setup #1

Hi, I'm trying to setup and run this software, but running into some issues.
Leaving Step 1, ./Software_setup.sh exits with the report
Clear... Complete
but there is no configuration file other than bsmap.configure which doesn't appear to be correct for perl ./Monitor.pl -c configure -o [location]. Any chance you can help me troubleshoot this?
