Make filepaths absolute before writing to output files

Currently, if you start AC using a relative path to your input file(s) then this relative path is what will be written to the metadata of the output file. It would be more informative if it were converted to an absolute path, as the relative path will depend on whatever the CWD of the user was at the time they ran AC.
