Changes to .gitignore do not always reflect what's synced #1

Steps to reproduce
- Run syncer
- Modify .gitignore
Changes to .gitignore do not reflect what synced. Removing the git index file used by the syncer resolved this issue. I believe removing the staging area after each sync will resolve this.
