Add in edit distances during inference to known segments

This will be a larger PR, but it currently supports what I was hoping it would by emitting edit distances to known segments based on the seq_orders.tsv and whitelists. More details to come, but I have added a modified export_annotations_with_edit_distances.py that lives in parallel to the original export_annotations.py. Eventually, if we go through with this PR, can collapse the export_annotations_with_edit_distances.py into the original export_annotations.py.
